Gone with the wheat

Hi Guys.. Just out of curiosity after the first stage of fermenting are you suppose to stir the container before bottling or are you supposed to leave the sediment at the bottom then bottle or barrel? because I've been stirring it and there is sediment in all the bottles and taking forever to go away to the point my first batch is 7 weeks in and still loads of the bottom of the bottles.... Can anyone help please
